I serious doubt there'll be a diff in performance even if we get hold of native SATA3 HDDs.

we need SSD optimized controllers or start offering battery backed solutions on consumer grade motherboards

Yeah, I see this board still having bottlenecks when paired with a SATA3 based SSD. The flash controllers are quickly evolving to the point that the SATA interface is a bottleneck. 600 MByte/sec of bandwidth should be possible today.

Additionally, you'd need that PCI-E 1x Gen2 bandwidth per SATA3 port. This implies further bottlenecks for high speed drives when placed in a RAID configuration in the proposed design.

The advancement of high speed devices are going to force features like SATA (and to a lesser extent, USB) off of the south bridge chip and into the CPU package as a system-on-a-chip solution. Such a move will increase performance while simultaneously reducing costs. I see this level of integration happening first on ARM based netbooks since the building blocks already exist for SoC there.
